I am in charge of a league that assigns points based upon wins/loses/ties. Does the software allow for me to set the points that are given for each, 3 for a win, 0 for a lose? Also, when a game is tied and goes to OT or shootout, the losing team is supposed to get 1 point and the winner gets 2 is there a way to set that up? Please let me know.

League Scheduler has options in to set up the point system and also has a separate overtime points structure.
Bring up the Standings report.
Click the Preferences button on the toolbar.
On the Ranking tab, click on Show Points.
The Points option will become active.
You can set the Regulation point system, although the default is 3 for win and 1 for lose. Leave Tie as 0.
Set your Overtime Point Structure Win=2 and Lose=1, Tie would probably be 1 as well, depending on your rules.
You may want to set Points as the Determine Rankings By Primary option on this screen as well
Click OK when finished.
To ensure that the Overtime point structure gets utilized, the game must get checked as Overtime. This is done in the Game Score update where you enter the scores.
***For League Scheduler 6 and 7 customers, you need to go into Tools->Options->Standings Tab to find the point structure settings.
